Every day for the next two weeks, Jonathan would enter into Nonō's office and practice his chakra control. On top of this, he would even read some of the medical books. A lot of those texts consisted of concentrating one's chakra to a singular point. By doing so, one could penetrate the skin without damaging it in order to work on a molecular level. If one condenses that chakra, they can perform small incisions necessary for surgeries.
Kabuto eventually stopped coming into Nonō's office to check on how Jonathan was doing. This boded well for Jonathan because he could train without nuisances. It didn't take long for Jonathan to correctly control his chakra. Within a week's time, Jonathan was able to manipulate his chakra so precisely that he could concentrate it at one or more parts of his body.
This was the basics of chakra control. Without losing restraint over one's inner self. After perfecting this, Jonathan went on to learn the practical things: hand signs.
While Jonathan was on earth, like many kids his age, he'd try and mimic those gestures he'd seen on television. He enjoyed pretending to be a ninja on earth. And even took pleasure in trying to perform hand seals before screaming out the jutsu's name and hurdling himself towards his friends.
But that was a long time ago, a time where he hadn't hated Naruto.
In Nonō's office, Jonathan decided to try and perform a jutsu he knew by heart. There were many techniques Jonathan knew by heart, but he wasn't going to attempt the high ranked one's. He started small. Like textbook, Jonathan performed the following hand seals in succession: Ram, snake then tiger. Focusing his chakra, he pinpointed his chakra to an open space and, miraculously a figure started forming.
The figure that faded in was a none other than an identical version of himself. Everything about the clone looked real. But just like this world's rules dictate, a clone was nothing more than an illusion. To spot the difference, all one needed to do was look to see if it had a shadow. And this one did not. Nevertheless, Jonathan was content that his managed to learn his second jutsu. First being the healing jutsu.
Jonathan extracted the chakra from the clone causing it to disappear. Performing jutsu was no different than inhaling and exhaling. As long as the person knew what they needed to do before executing the necessary hand signs, that thing would manifest.
Not a moment to waste and Jonathan tried to recall what other hand seals he knew. To be exact, Jonathan knew all the twelve hand seals, but what he needed to know was what hand seals correlated with the correct technique. Some of the low leveled techniques were still familiar to Jonathan from back on earth. He used the dog, boar and ram seals and concentrated his chakra on one of Nonō's neatly stacked books. When he felt his chakra was linked to the very book itself, he already knew that he had perfectly executed the substitution technique. Jonathan took one of the books and threw it directly upwards. The moment it landed on Jonathan's head, he vanished and appeared on top of Nonō's desk. In his spot was the same book Jonathan connected his chakra to.
He couldn't help but smirk at his achievement.
After a few more practices of performing a regular clone jutsu and the substitution technique, Jonathan's chakra depleted. Much like a muscle suffering from soreness, Jonathan wouldn't fully recover his chakra until a full night's rest. Before he left Nonō's office, he grabbed an unread medical book and departed.
Throughout those two weeks, Jonathan had finished reading all but one book in the orphanage. He learned all the properties of poison as well as how to extract it from the body. Trying to learn what herbs did what wasn't entirely useless for Jonathan. If he had a laboratory, he could create special pills that could enhance or defect someone's body. Granted, Jonathan needed to hone his potential skills before he attempting something out of the ordinary like herbal medicine.
When it came time to practice medial ninjutsu, Jonathan had already understood its basics. Each cell within the targeted body could be manipulated when chakra was applied. Jonathan's chakra would serve as a basis to help reconnect or even reconstruct damaged nerves without causing harm. As opposed to the science on earth, this would have paved the way to a whole new evolutionary era. All manner of sickness, disease and even surgical procedures would have been within reach. And the only person alive in this world that knew of this potential was Jonathan.
At the medical ward, one of the orphanage staff walked in as Jonathan was quietly healing the wing of an injured bird.

"Mother, the fourth Hokage's inauguration is tomorrow. Are you planning on attending?" the staff member asked.
"Of course," Nonō replied assuredly.
Jonathan knew that around this time, Minato Namikaze would officially be announced as the fourth Hokage. But ever since Jonathan left the village, he hadn't had any plans of returning so soon. Though the orphanage still belonged to the Leaf Village, it was located on the outskirts. The only people who traversed in and out of the village to the orphanage were the staff members and Danzō Shimura. But even the latter was a rarity.
While Nonō and the staff member were yet speaking, the bird in Jonathan's hands flapped its wings and took flight. Only Kabuto witnessed the speed at which Jonathan healed the injured bird. Back on earth, Jonathan had to study anatomy and physiology extensively. Understanding the cellular structure of a fowl was easy for Jonathan. He had what most people in this world lacked: knowledge and astute perseverance.
Not a moment later and Jonathan found himself resting in his bed. Unlike the other orphans, Jonathan spent a lot of his time reading. On nights when the moon was particularly bright, he used that opportunity to read as much as he could before tiring himself out.
Come morning, a staff member entered in the bedroom to wake everyone up. "Come on, you lot," the elder staff member said. "Today's an important day."
Jonathan remained in bed with the sheets over his head. He heard yawning from a couple of the orphans.
"What's so special about today?" Urushi asked in a tired voice.
"It's the Hokage's inauguration day. Now come on, get ready or we're going to be late," urged the man.
A lot of the orphans began making their bed. Only Jonathan remained.
"Musei, my boy. What's wrong?"
Jonathan hadn't replied.
When the staff member uncovered Jonathan's sheets, he noticed Jonathan had an indisposed expression.
